Two complementary operations inspired by the DNA hairpin formation: Completion and reduction

چکیده
We consider two complementary operations: Hairpin completion introduced in [D. Cheptea, C. Martin-Vide, V. Mitrana, A new operation on words suggested by DNA biochemistry: Hairpin completion, in: Proc. Transgressive Computing, 2006, pp. 216–228] with motivations coming from DNA biochemistry and hairpin reduction as the inverse operation of the hairpin completion. Both operations are viewed here as formal operations onwords and languages. We settle the closure properties of the classes of regular and linear context-free languages under hairpin completion in comparison with hairpin reduction. While the class of linear context-free languages is exactly the weak-code image of the class of the hairpin completion of regular languages, rather surprisingly, the weak-code image of the class of the hairpin completion of linear context-free languages is a class of mildly context-sensitive languages. The closure properties with respect to the hairpin reduction of some time and space complexity classes are also studied. We show that the factors found in the general cases are not necessary for regular and context-free languages. This part of the paper completes the results given in the earlier paper, where a similar investigation was made for hairpin completion. Finally, we briefly discuss the iterated variants of these operations. © 2008 Elsevier B.V. All rights reserved.

On the Iterated Hairpin Completion
The (bounded) hairpin completion and its iterated versions are operations on formal languages which have been inspired by the hairpin formation in DNA-biochemistry. The paper answers two questions asked in the literature about the iterated hairpin completion. The first question is whether the class of regular languages is closed under iterated bounded hairpin completion. Here we show that this ...
متن کاملDeciding Regularity of Hairpin Completions of Regular Languages in Polynomial Time
The hairpin completion is an operation on formal languages that has been inspired by the hairpin formation in DNA biochemistry and by DNA computing. In this paper we investigate the hairpin completion of regular languages. It is well known that hairpin completions of regular languages are linear context-free and not necessarily regular. As regularity of a (linear) context-free language is not d...
متن کاملIt is NL-Complete to Decide Whether a Hairpin Completion of Regular Languages is Regular
The hairpin completion is an operation on formal languages which is inspired by the hairpin formation in biochemistry. Hairpin formations occur naturally within DNA-computing. It has been known that the hairpin completion of a regular language is linear context-free, but not regular, in general. However, for some time it is was open whether the regularity of the hairpin completion of a regular ...
متن کاملFormal language theory of hairpin formations
The (bounded) hairpin completion, the hairpin lengthening, and their iterated versions are operations on formal languages which have been inspired by the hairpin formation in DNA biochemistry. In this paper we discuss the hairpin formations from a language theoretic point of view. The hairpin completion of a formal language has been defined in 2006. In the first paper on this topic it has been ...
متن کاملOn the Hairpin Incompletion
Hairpin completion and its variant called bounded hairpin completion are operations on formal languages, inspired by a hairpin formation in molecular biology. Another variant called hairpin lengthening has been recently introduced and studied on the closure properties and algorithmic problems concerning several families of languages. In this paper, we introduce a new operation of this kind, cal...
